Alignment in Comfort, SportI or SportII?
Does aligning in Comfort, SportI or Sport II, effect how much camber or toe you can get adjusted? I am not lowered but about to get 20" wheels put on. I know that aligning in one mode and driving in another can effect how much the tires wear since the suspension height changes at freeway speeds.
I have read it is better to align in one mode and stick with it. Does one mode give you more adjustability than other modes?
I assume that if I align in comfort and then put it into Sport II, that will increase camber and toe (also increasing handling)?

The only way to adjust the camber or caster on these cars is with the bolt kits. And even so it isn't that much. Like .5° or so. And that is only for the front wheels. The rear only has a toe adjustment. The alignment is mainly for the toe. I just went through this myself when I replaced the tie rod linkage on mine. Now the different suspension modes will adjust the camber according to height, for a civilized ride or a more aggressive stance. If the camber is what you are worried about then I would get a camber kit.

It is my understanding that comfort has variable ride height depending on speed. Changes in ride height cause changes in toe, which in turn may cause tire wear. S1 and S2 both ride at the same height.
I've aligned in S2, since that is what I mosty drive in. I could drive in S1 with the same toe, while high speed driving in comfort would also be just about the same.

I learned something today.
This is straight from the owner's manual.
This leaves one potentially confounding parameter, the stationary height in each mode. I seem to remember there being a difference in height while parked between comfort and S modes.
