Might want to pull up the carpets and check under the electronics, those vehicles have issues with the sunroof drains getting blocked up and flooding the interior.
It could also be in the rocker panels though, yes there should be rubber plugs in the running board area, pull them out and if you get a bath, you may want to check with your dealer. There are LI documents relating to some of the E class coupes with that issue, where there are updated plugs that drain rather than hold water. Might be something to look into.

front seats?
pull the carpet and check for water.
it is usually your moonroof drains. fronts plugged will dump water in the front footwells, rears plugged will dump water in the rear footwells.

no... just open the moonroof and pour some water down the front drains and see if they work- if they do water will appear behind the front wheels and in front of the rear wheels. same about the rears- you are not going to see the rear drains most likely (dont remember in particular on the x164), but you will see if water puddles up and doesnt drain
if clogged push a coat hanger wire or other suitable one down the drains. you will need about 6-8 feet of wire for the fronts- a bit less for the rears. gently.... or you can perforate or detach the hoses and additional disassembly might be required

drains..
I like to use stiff weed eater string (plastic stuff). It is not so stiff it will damage the rubber drains. I have one I use on my old W124 that i took a old gun cleaner brush and zip tied it to to better clean the drains.
You probably have plugged drains or water is trapped from a drain in the rocker panel which would feel like under the seats but really under the doors.

I recently went through high waters in Louisiana flood. The water pushed up a rubber plug and put water into battery compartment under passenger front. Guess could check there if dont find. Alot of work..
