The top piping piece coming out of the valve cover and then going into the squarish device (which is the oil separator) vents the fumes from the engine. The fumes goes into the separator and the oil is separated out by centrifugal forces. The de-oiled and hopefully clean air is routed back into the intake system to be burned once again and thus hopefully lower emissions.
If any of these tubes in the system are cracked or clogged (or the separator is bad), it can cause a poorly running engine. If the separator does not work, the oily air will go back through the system then coat your MAF with oil and cause more engine problems.
