Tune and Software Updates
In other words, if you have a tune, unless it's custom wherein they specifically tuned/adjusted your specific car, there is no need for the exhaust update as you should be correct from the tuner for your exhaust note.
If you find the car too quiet, contact the tuner.
The TCU is different - however, it is VERY likely they will update your ECU and overwrite your tune when they do a TCU update.
You might want to contact the tuner and see if they can create TCU tune, as well... Audi tune's had this option.
Dealer software update (for ex. Exhaust/Sound update) - completely wipes out the previous versions of software and will wipe out a tune and its parameters.
Aftermarket tune (at least for OETUNING) - will not completely wipe out a dealer update or software version, but only adjusts the parameters relevant to performance improvement.
So if you recently got a software update from the dealer, it will not be downgraded or overwritten by a tune. But if you got a tune, and plan on going to the dealer for an update... it will be wiped. I guess the analogy for computer guys... a tune would be like going into the BIOS or Registry and overclocking the CPU.... while a dealer update would be like upgrading/overwriting the Operating system.

Per my note - the aftermarket tunes tweak parameters...
So, if you had no problem with exhaust before, you wouldn't now.
However, I would first call my tuner and ask them what to do and if they could, themselves, do something.
I would SERIOUSLY reconsider a continued R&R of the ECU for things like this, but hey - that's me.
