The same thing happened to my GLE and I wasn't sure what was going on. Anyway, I went to service and explained what was going on and the service writer re-programmed the window in about two minutes with no charge. This was at Mercedes of Naperville.

The listed "fix" worked for me, too. Not sure how it developed this condition, as there have been no instances of loss of battery power, or other unusual situations involving the windows, but just glad the remedy corrected the problem. Saves a trip to the dealer. Thanks for the help.

Corrosion!!!!!
My wife's 2003 CLK 320 Cab had the problem where the window would go up, then down 2". Drove me crazy for a day and a half, then I found corrosion between the door control module and the wiring harness connectors. I picked up a module ($15) at a junk yard and cleaned the harness connectors; works great now.

thank you so much! Life saver. All 4 Windows did that after I cleared OBD2 codes. This procedure fixed it all within 1 minute.!!! And people commenting here to take the car to the dealer and pay $150 per window. What a joke.
from p88 of my 2012 cl class operator's manual as it relates to resetting the window for any reason (new battery install or resetting the pinch protection/ anti-entrapment feature):
you must rest each side window if:
1/ a front side window cannot be closed automatically.
2/ a side window opens again slightly after being closed manually.
1/ close all the doors.
2/ turn the smartkey to position 1 or 2 in the ignition lock.
3/ pull the corresponding switch on the door control panel until the side window is completely closed.
4/ hold the switch for an additional second.
if the side window opens again slightly,
1/ immediately pull the corresponding switch on the door control panel until the side window is completely closed.
2/ hold the switch for an additional second.
3/ if the corresponding side window remians closed after the button has been released, the side window has been reset correctly. if this is not the case, repeat the steps above again.
