2007 CLK350 peculiar isses after battry replacement

I recently replaced the battery in my 2007 CLK350 convertible and since then, some strange electrical issues have arisen. The headlights only work in "auto" mode and do not function normally. The mood lighting and dashboard also do not illuminate at night unless the headlights are on auto. Additionally, the key fob no longer locks or unlocks the doors, the trunk will not open unless I use the manual key inside the fob. The most annoying issue is that the two front windows will not completely close, leaving a small gap between the convertible top and the windows. I should also add that the car believes the top is in Constant operation and it won’t go up or down. I have a feeling that all these are somehow related because they are all electric.
