You will also probably want to get rid of the factory amp and add an aftermarket amp to the system.
You can replace the speakers with pretty much anything.
I myself am a big fan of MB Quart, JBL and infinity.
Others will recommend other stuff too. its all based on opinion. My opionion is what I mentioned.

If your speakers are Bose brand, then they are probably 1.5 to 2 ohm. If not, they're probably 6 ohm (like my stock Becker speakers in my 1991 230E).
If you have a factory amp, get rid of it.
on a second note, when the bass is on there is a loud annoying rattle coming from the rear lower bumper. it isnt the bumper itself, but appears to be some type of sheet metal or heatshield beneath the rear bumper. can anyone confirm this before i proceed to take the bumper off and investigate what it may be?
But you may have to remove the bumper and use some kind of sound deadening material everywhere you can fit it.
I think the problem you are having is with the factory amp and using the radio to send signal to the factory amp it's getting a louder signal and going up louder much quicker than your subs.
I don't see a reason why you couldn't splice the input and ouput wires att he factory amp instead of running all new wiring.
