EGS control unit on 97 E320

When shifting from 1 to 2 and from 2 to 3, my transmission has been kind of rough. The best way to describe it is a short, hard shift... noticeable under hard acceleration. Nothing too bothersome for passengers and the driver, but I just wanted to have it checked out, so I took it to the dealer. The local dealer says the EGS control unit is "outdated" and needs to be replaced with the most current spec unit. It is under warranty, but has anyone heard of such a problem. Could the bad or "outdated" EGS control unit have damaged my transmission?
