2003 E320
In regards to your problem, that started to happen to my 2003 E320 like 6 months ago. It would come up and then after turning off and turning on the car back it would go away, then several days later it would come up again. I read in one post to check the Battery contacts on both the Main Battery (Trunk) and the one on the front. It turned out that the contacts on the Main Battery were a bit lose, after tightening them up, the message stopped showing up. I am not saying that this will be your case because you could have a different problem but you might want to check this out, it saved me a good chunk money I am sure!

On a serious note here. I had this malfunction (electrical consumers switched off) for several weeks, sporadically. During a service the dealer gave me a rambling story about how batteries fluctuate blah blah - and basically said to live with it bacuse it could happen again. They 'reset' everything and 2 days later the malfunction was back.
We have a really informed 'indy' locally - he ran the diagnostics for 3 minutes and advised the alternator to be faulty. He was correct -it was actually overcharging at times and was forcing the fault. The alternator's rear end components were replaced with OE MB parts - problem solved. (Cost = approx US$300) I spent a lot of time chasing battery faults and testing wiring and fuses - the alternator fault is apparently quite frequent and is worth looking at as the solution.

2006 Mercedes-Benz E-320 CDI
has this battery issue been resolved ?
I have a 2006 model, and have 68,000km on my car. Will I probably be seeing this message in the near future ?

I could imagine it is. I think MB is pretty good in resolving known issues in their face-lift versions and later versions or by issuing DTBs.
