Shake, Rattle and Roll!
I have an 08' E350 that I picked up with about 25k miles. Great car, except that darn squeek/creek that occurs every time I hit uneven terrain or a bump.
It sounds like it is coming from inside the passenger compartment somewhere around the rear seats. Or possibly underneath the car below the rear seats.
I do have split/folding rear seats, but cannot isolate the problem. The MB dealer conveniently can't get the car to squeek when they drive it either.
It is driving me nuts!!!
Anyone on here have the same problem? Is it common with all E350's or just us unlucky few with the split/folding rear seats.

Don't ever tell the dealer you have a rattling noise and leave the keys with them. You HAVE to drive the car with a tech (preferably foreman, as suggested) and duplicate the sound over and over again until they hear it and admit there is a noise and they have some idea how to fix it. This is what I did with a rattling noise with the sunroof and they fixed it.
Unfortunately I have an outstanding rattling noise with the instrument cluster near the steering column and though I drove with the shop foreman and they claimed to have fixed it, it is still there so I have to take the car back in and do this all over again. I'm going to drive with the same foreman again so he hears the sound.
I know how frustrating and annoying a rattling sound can be and I hope you are able to get it fixed. These cars are generally very quiet so you hear ANYTHING inside the car that might rattle or make any noise. Blessing and a curse!
Sounds like you are still under the original bumper to bumper warranty so they should be able to fix this no matter what it takes. I am now under CPO warranty and I don't think that technically covers rattles but my dealer has been exceptionally accommodating about making an effort to resolve rattling noises.

I learned to let go some of the minor rattling stuff. I do understand about the sunroof cover ratling a bit over big bumps. Very true about the car is quiet because when I used to commute to work with the car, I would just hear everything and sometimes I question how come other cars dont make these small sounds, that because other cars arent as secured, air tight, and quiet as our car.

I have the same thing and I think I've figured it out....
Try and see if it only happen when you have the air on, doesn't have to be a/c.
I think it's the propeller on the blower motor on mine, seems to be slightly loose or something and squeak like you're describing.
I have three thing son my list next time I bring it in for a check up...sunroof, broken key and this.
