My E500 2004 did not loose the Command code(s) even with both batteries disconnected at the same time.
On a side note: I have only seen one video where on a Mercedes there was a complaint of an Air Bag Controller loosing its VIN code when the batteries died and they claimed to have sent it off somewhere to have the Air Bag Controller re-programmed.
