Help me understand IPOD Nano/Command

I've tried searching and couldn't find the answer. Sorry if my searching abilities are not up to snuff and this has been discussed.

In my 2010 E350, the ipod connector is in the glove box. I attach my 3gen Ipod Nano and everything works great. I can pull up playlists in the Command menu, go to songs, etc. It's fantastic.

When I turned the car off, I notice that the Ipod is still on with a little Mercedes Logo on. When I disconnect the Ipod, the battery is almost completely drained.

The weird thing is, I can leave the Ipod connected to the car connector for weeks and the Ipod will still play. The only thing I can think of is when the engine is off, the fact that it is connected still causes the IPOD to drain the battery.

Is there a way to prevent this?

Or am I doing something totally wrong?
