Most likely the CV Boots, yes. I had the same problem in my 2002 CLK430 and it was the same clicking/clunking sound. No problems yet in my 2010 E550 sedan

CV-joints make the noise on FWD cars after joints are worn and the angle of the joint is moved beyond the worn area. This means that the noise is heard at rather sharp turns.
For a RWD car I have never heard of this. The rear CV-joint does not change angle at turns other than if you make a turn so fast it makes the car "lean" to one side. This could make the CV-joint to change the angles beyond the normal wear area.

Was the car lowered recently?
vehicles will develop a depression at the contact point within the CV joint.
dropping the ride height can then change the wear point on the CV joints.
They will then click in and out of that wear point.
This was a common ailment with S2000's.

I can't see the noise related to axles and CV joints if you are talking about a E550 coupe. The noise is typically generated on FWD cars where the CV join gets stretched out when turning
