Should I just use the dealership for this or are there better prices and/or better struts to use than what the dealer would install? The dealer wants $2100 and car only has 40K miles on it .
You can purchase OEM here https://parts.mbofcovington.com @ $1507 + shipping. See if dealer will match part cost or purchase here and check independents cost to install.

Squeeking/Creaking really bad, asked dealer to check and said they both needed replaced...
Did they check it is not the ball joint making the sound. I have never heard of an air strut that goes internally that bad before the air leaks. I’m not saying this cannot happen, but...
Also, it is irresponsible to change only one of the struts ($2100 can only be one) as it is the shock absorber and changing just one side shock is not a good idea on any car with such miles on it.

I do not know if they checked the ball joint or not, I am only going by what I was told which is that they need to replace both of them. The price for the part and installed was $1029 each, which I rounded to $2100 for the pair.

That's pretty low mileage for the struts to go. It's too bad there's no aftermarket strut you can use. Bilstein and Sachs also make aftermarket struts but probably just for the lower end cars. They'd probably fit but I bet the damping would be different. My Bilstein struts for my E350 was about $125 each from rockauto. The springs from Mercedes cost more than the struts. It's too bad it's such low mileage, otherwise if it were higher, it'd be a no brainer to just replace the springs while you have the whole thing apart but the springs are probably good for several thousand more miles.
Maybe i missed this - on a E63? its not airmatic?
For just a strut that seems expensive...thats more than an air strut?
Airmatic was an option in the later years, it was standard earlier. You're stuck with an MB strut so even with discounting, it's not cheap. The discounted MB strut for an E350 is over $350 but fortunately there are aftermarket options unlike the E63. The airmatic strut is closer to $1000 so the strut is cheaper than the airmatic.
