You might need to sync your windows and sunroof? Basically hold the switches to lower the windows, hold them in that position for five seconds, then raise the windows and hold the switches in the up position for five seconds after they are raised. Do the same for the sunroof. once they will open or close with "one touch" the functionality of opening them all with the key should return.

Maybe, that's just my first guess.

I'm guessing here but I'd say that sync is for the window position only. For the key I'd assume it's a different command telling the windows to open/close, but why it failed when changing the key batt is beyond me. My go-to fix, if it happened to me, would be to reset the whole car by disconnecting the car battery for a while. What the minimum time you need leave it disconnected is I don't know. I'd imagine a minute, maybe an hour, but when I can I do it over night. There are a ton of modules in the car and you never know if the one you need to reset has a cap holding memory. So I suppose do it for a minute or so, and if that's a fail do it longer, or over night.

My key doesn't trigger the "one touch" open/close, it only opens/closes as long as I'm holding the button on the key down. So I can stop it half way etc. I can only assume it's not in one-touch mode.

From my experience, disconnecting the battery when the windows are not fully closed will mean it (usually) thinks that partially open position is the closed position. I usually have trouble resetting it, sometimes taking a week before the reset works and actually fully closes the windows. So now I close the doors with all the windows fully closed, then disconnect the batt. So far no problems.
About half the time my folding mirrors will not work after a battery reset. So I turn them Off, close/lock the car, go back in and turn them On and it works. I also discovered a couple weeks ago, when I was too lazy to do it, the mirrors started working again the next day. I haven't had any other issues with disconnecting the batt. On a much older MB I'd lose the radio, it would trip some security BS and I'd need to enter a code to get it working again. Fyi.

Weird because how would the car know you changed batteries in the key, but could also be a fluke and just happened to fail at the same time? But like a PC, a restart is always the go-to when it acts up.
If that fails, I'd keep fiddling with it. Such as removing/reinstalling the key batt. Like remove/install the batt close to the car, and if that fails try it out of range. Remove it in range, install out of range and vice versa until something happens. It seems obvious the car is the problem, but if the key batt triggered it, playing with the batts may undo it. Let us know what happens.
