Whenever I read a new post from Benzs55, I always think of something compact and very heavy. I just can't think of the right word to describe him right now.
I believe it is the alternator. The way the car was behaving it seems so.
There is a chance that it isn't, but most likely it is.

Hey man, great thread, I've spend the last hour reading this and its very exciting, well my friend had the same problem as yours last week and it turned out that the Alternator was having some problems with the voltage and the whole system is making problems, i was like wtf!!! i think you mechanic is just trying to make money out of you.... well he changed it and all his problems were gone, so my advise to you my friend would be start with the Alternator.
i saw how the mechanic was reading 14v and sometimes it jumps to 12.6 and back to 14.

OP, Use this cheatsheet for future items you're considering swapping out blindly. Perhaps a visual aid will help.... Default to the left side of it for all currently functioning items.
Wouldn't it be fun if you spent 0-40 dollars to have the car scanned by a shop and you KNEW what to attempt to fix rather than speculating? I think actually driving the car is more fun than typing about it.

I've been away and everything seems to have gone to hell.
Check the voltage at the accessory battery after disconnecting it.
If it's 10.5 volts as previously measured, the logic in the battery controller will mean the alternator will not attempt to charge the battery. Many AGM chargers will not attempt to charge a battery at that voltage, it is considered dead.
The accessory battery is the one in the trunk. The starter battery is under the hood. I did find where you measured the battery at 12.x volts. I'm assuming that was the starter battery.
If you attempt to run the car in this condition, you will get the red battery indicator.
If it is the accessory battery at 12.5-ish volts, then you are likely on the right track with the voltage regulator.
The Voltage of the connected starter battery is reading 12.64v. I only ran this new battery for less than a minute.
The new Accessory battery disconnected is currently at 11.24v. Whats going on if a new 12v battery is showing 11.24v? I ran the car with the new Acc. battery for about 15-20 minutes.
I measured the Disconnected old Accessory battery and its Also reading 11.24v.
How likely this the result of a malfunctioning alternator?

11.24 volts is less than a 10% state of charge. It's a nearly dead battery.
This is an example of an AGM charger. I happen to have a similar one. You could try and charge the AGM battery but it's very discharged and may not be capable of holding a charge.
The symptom I found when dealing with a similar problem on a different car was the AGM charger would charge the battery, but the voltage would drop very quickly, and then I'd get all kinds of errors on many controllers throughout the car. Once the battery was replaced with a new charged ( it was about 80% charged from the dealers parts dept) battery, there were no errors, and the charging system was fully functional.
