Does the car run fine after starting the engine and under normal acceleration? And then go into limp mode if you give it a lot of gas or under WOT? If so, that would likely point to a bad coil pack or the unit that powers that coil packs.
Hopefully Alx will hop on here and give his thoughts.

the car run fine, and the acceleration is fine. i cleaned the injectors and put everything back together and the car was misfiring heavily then i cleared all the faults codes using C4 and the misfire was reduced drastically but you can notice it.

have you checked your air filters?
have you checked for vacuum leaks?
how is your fuel filter?
have checked fuel pressure on the offending side? how is it compared to the "good" side?
were the injectors dirty? maybe they need further cleaning? how were the injector seals? seal air leaks are common after removal if seals are old.
have you checked your plugs? especially the ones closest to the firewall?
does it do it when cold or only when warmed up? doing it only when warm is a good indication your coil pack might be bad. pull a coil pack and check serial number. there an old and new number. if you have the old one it could have gone bad. new ones generally dont fail.
does it do it at idle? if it does - disconnect both cats and see if it still does it. it might be a plugged cat...
if all else fails try another plug controller. they do fail fairly often actually.
there could be many culprits.
