Likely a combination of mechanical differences in the 9G in the 560 vs the 7G in the 550, plus software differences in accelerator pedal<->engine ECU<->transmission TCU.
Mash the pedal to the floor, how does it feel? Modern powertrains are very sensitive to accelerator pedal velocity. Entirely different than accelerator pedal position.
I had a 2015 S550 and now a 2019 S560. I find that in comfort mode the 2019 is far more lethargic than my old 2015- you have to roll deeper in the pedal to get going. Once you do push the pedal down it does feel powerful though. In sport mode it still doesn't feel as powerful as my 2015 until you really step on it. I'm not sure if it is the torque curve, tranny gearing or programming...

I had a 2015 S550 and now a 2018 S560. Although I am not one to go roaring around town, the few times I have tromped on the new car, as in passing traffic on a two lane highway, it has blown me away as to how quick it is. It pulls like a locomotive, with a truly amazing amount of torque. To me, it feels much quicker than my 2015, which at times felt a bit ponderous, with the transmission hunting for the right ratio. The combination of the new engine and the nine-speed transmission is a game changer, in my humble opinion. How anyone could want or need more quickness from a luxury sedan, is beyond me.

had 9G in my last one. One thing I noticed is the massive amount of turbo lag compared to M278. Turbo kicks in above 4800 rpm in the 4.0 where as there is no lag in m278 and power is very linear.
If anything, it is a perception issue as the S560 is faster to 60 than a S550 (4.5 vs. 4.8 sec). The S550 also wasn't underrated; it literally only did 4.8sec. The more gears a transmission has the more uneventful the acceleration feels.
I never found this more apparent then when moving from our SL600TT to the SL550. Dramatic acceleration with endless torque on the V12 and zero tire squeal uneventful driving with the V8 (5 vs. 7 speed in 2013). Result? The V8 was faster but nobody could have imagined it sitting in these cars.
FWIW, the only reference between the 2 cars would be in Sport mode, not in Comfort mode to make sure you start in first gear.
I thought the new 4.0 V8 ran on 4 cylinder in Comfort mode until you step on the gas. Could sluggishness at low RPM due to the 4 cylinders being shut off to improve fuel mileage?

The engine switches to 4 cylinder mode only while in Comfort mode and only when cruising. As soon as you accelerate, it'll switch to 8. It will also never accelerate in 4 cyl mode from a stand-still.
In my experience the 550 is quicker than the 560. My friend has a 560 and we have traded cars a ran them together the 550 pulls harder out of the hole and usually by 85 mph is a car to a car and a half ahead. In Mexico of coarse. The 550 seem lighter compared to the 560 not sure though.

550 definitely pulls harder in lower rpm. I occasionally floor it when getting onto the freeway ( when traffic is non-existant) and am able to get to 91 mph on my 550 right before tires hit the freeway. I've tried this a few times with my 560 and fastest I've been able to get was 84 mph. There definitely is a difference between the two engines where power comes in much quicker on the low end on the 550 and on the 560 it comes in harder in above 4000 rpm. This is not due to a difference in transmission as they are both 9 speed. 560 feels lighter and I feel it handles a little better though it could be placebo.
