If the dealership can prove that the modification directly caused the problem, then yeah they can legally deny you coverage.
If it's something like an ECU upgrade, they probably wouldn't even be able to detect it.

Our Tuning just reflashes the ECU and is undetectable by the dealer. Some companies take the unit apart, desolder chips and basically make a mess.
