SL/R129: Soft Top/Tonneau Cover Fault

Soft Top/Tonneau Cover Fault
hi all,
ive searched high and low regarding this issue I am having to no avail. Let me preface a few things
1) Roll Bar Lamp on Dash is on, Roll bar functions but has the red flashing lights when Down
2) Just recently replaced the soft top hydraulic cylinders with rebuilt cylinders from top hydraulics.
3) replaced Soft Top Module a few months ago with a used one from ebay.
Issue: When going to raise the soft top, the front latches do not automatically lock when the front is seated on the top of the windscreen frame and the tonneau cover does not go down. If I release the top switch and manually lower the Tonneau cover, there is some movement, the tonneau locks, and then the front locks. The rear bow then will go down, latch, but then once the windows start to raise they raise maybe an inch and stop, as well as the roll bar moving up about 1/4 of the way up and then going back down. If I hold the top switch the windows will slowly continue to inch up, but the roll bar continues to glitch. With the window roll being activated I would assume that the Module and sensors are sensing the top is latched and closed, but the switch lamp stays on.
Is there something I can troubleshoot be it with the front latches and or the roll bar? I've tried resetting roll bar. Could the front latches be off after I replaced them?
