Everything else seems to be functioning in the car right now except the door locks and the soft close trunk but still working on that. My big concern is the Door locks. When I push the key fob or the dash buttons the light blink but nothing happens. Where should I start looking? Any ideas would be greatly appreciated.

The locks and the soft close trunk run off the vacuum pump in the trunk, odds are it's failed completely due to the leaking trunk latch and now you have no door locks as a result. Replace the PSE pump and the trunk latch, and you should get your power locks back working.

Is there any way to diagnose the pump? It seems like a rather costly part to replace.. I will if I have to but was hoping for a way to 100% diagnose the pump. I can hear it making noises when I press the trunk latch or lock buttons. Runs for about 10 seconds then shuts off like it is trying but times out.

you can diagnose the lines going from the pump once you gain access to it and then remove the 2 plastic clips holding the lines against the pump. Check the lines to see if they hold vacuum or small amounts of pressure. You can take this one step further if you can gain access to the end component (i.e. trunk latch) and check the actual integrity of the vacuum lines themselves. Also, if you can figure out what the Letters on the pump are for and for which parts of the car, that will also help you. If you still hear the pump working, you either have damaged vacuum lines/hoses or leaking components (door locks, trunk latch, interior components, etc).
