Contents of Tire Repair Kit and Location of Secondary Battery in 2013 SL 550
Some friends and I were going over my 2013 SL 550 and got to the trunk, looking for the spare. I assumed there was some kit for repair rather than a spare. There seems to be a small built-in compressor on the right side of the trunk floor, but there is also an empty well where we suspected there should be some connecting hoses. We also looked for the auxiliary battery and couldn't find it. Can someone school us on what's included in a tire repair kit and where the auxiliary battery is located?

The Air Compressor found in the trunk is not a standard "built-in" feature accessory for your 2013 SL 550, so it was apparently something placed there by a prior owner of the car.
There is not a way to know if there were ever any connecting hoses for it, unless of course, you happen to know how to contact that prior owner!.
Mercedes-Benz does actually make a compressor as part of a 'Tire Fit Kit' which includes a can of tire sealant. You didn't mention whether or not the one you found is from Mercedes Benz.
I have always carried carried a portable air compressor in the trunk of my cars, but the one I have is not from Mercedes-Benz. If you pick up a nail, just leave it in, don't remove it!. Then pump the tire back up with the compressor. (I have done that on multiple occasions). After re-inflation, a tire with a nail in it, will usually remain inflated long enough for you to drive to a nearby tire repair shop.

The story gets curious and curiouser. What I have in the trunk is a partial flat repair kit. It is missing the Canister. Bought same. However, the reason the car has no spare and no tire repair kit is because it has run flats. Yes indeed. There are Continentals on all four corners with the rears down to the wear bars. So now, I can replace the two rears with run flats or swap out all four and replace with Michelins.

My first drive on the new tires was on a moderately twisty road. The Michelins are much quieter, smoother and perhaps more sure footed than the old run flats.

,As soon as my run flats have worn out I'm fitting normal tyres, as I now carry a jack a puncture repair kit and a can of Holts Tyre Weld along with the MB kit. The run flats give a hard ride and they are a lot more expensive than normal tyres.

I've done the same thing with multiple BMWs. My SL has brand new Continental runflats installed as part of the CPO certification. I'll live with them for now. If I keep it long enough I'll install a set of UHP All Season non runflats, probably Michelins.

Well this is the stock compressor and tire fix kit one would get elsewhere. Looks like the prior owner bought that one. Glad you have it but they are not great. I recommend the Continental one if anyone needs to buy it. Better pump and design...
