SLK/R171: Windows and Roof Not getting along

Windows and Roof Not getting along
This 2009 SLK55 is new to me and from dealing with the issue at hand I know the function of this roof is entirely different than the R170s the proceeded it.
Unfortunately this roof is acting like and R170 roof when opening in part and not at all when closing.
My understandings is when using the switch in the console to open the windows are to drop 3/4 of an inch and when the roof is fully stowed they are to come back up. Mine do not. They go down and stay down unless I close them manually using the door switches,
If I have the windows up when closing the roof they drop and the roof closes and again I have to close the windows manually. Of course if I have them down when closing the roof it is the same thing.
I have re synced the windows numerous times. I did a cold reset by disconnecting the battery for an hour. Nothing has changed.
The car has been at the dealer for a week, they have had MB Toronto head office techs involved and no results.
The only thing they have confirmed is that if they hold the fob 1 in from the sensors the sequence works which makes me thing the switch is involved some how.
Any and all ideas will be gratefully received.

Maybe intermittent contact. Bypass the switch with jumpers you' ll know. Or rock it back and forth for a minute and try again, repeat if necessary.

I have done that, the dealer has done that and we see no signs of intermittence. It remains that the roof itself operates as expected but the windows go all the way down and everything thereafter when it comes to what they do is all done manually.
