2003 porsche 996 turbo
if it is a 722 5 speed the flush is prety simple.
1 raise car
2 drain fluid from pan
3 remaiove pan and replace filter clean magnet and reinstall
4 refill with fluid using proper dipstick tool
5 if you want a full flush continue
6 remove the fitting that connects the hard tranny to the flexible line by the oil pan and put in drain pan
7 start car and put into gear starting with 1 thru od. only takes about 10 seconds
8 reconnect line
9 refill with fluid and check for leaks.
thats about it!

Not needed inless it shows signs of leaking or is torn. Some filter kits include the pan gasket

So I take this to mean that you perform the full change, fill with fluid, start the car and run the pan almost dry, and then fill it up again? I ask because I am concerned about the possibility of running the pump dry. When you run it through the gears, I assume you mean witht he car raised so the trans. can actually shift through the gears?
