To the OP, two thoughts. All things otherwise being equal (condition, maintenance, mileage, price), clearly an '06. But those things are never pefectly equal, so we really cant tell you much.
That being said, spend an hour looking through old threads. It will be time well spent.

My tolerance is very low unfortunately. But I will start playing the game and throwing my 2 cents in. Get a car that has been well maintained and has great records. I would rather have a well documented 04 then a turd 06. Changes were very minor and mostly cosmetic.

I think this is where I throw in a lotus reference but... I'm positive I might get my e-*** kicked
We all own every year here and emoving is dead on. Pull the service records, get a carfax and know for a dead fact what you are getting into.
The steering changed in 05 as well as a bunch of other little aspects as well as the speedometer raising to 200 (something I wish I had) and the center console is a bit different. Search a little and you'll find the differences.
These cars are wonderful machines but they can be nasty when it comes to service. Neglecting this thing will bite your *** real quick.
I bought mine because it was a 1 owner car and had 28,xxx miles on it back in October of 2009. I am meticulous when it comes to maintaining this car because I modify it and have now decided that I will keep this thing until it dies, or I do.
Good luck in your search and I hope you join the family. Everyone in their lifetime should own an AMG, especially a FI version

When searching I looked from 03s to 06s. I ended up with a 2nd owner, well maintained avg miles 04 with extended warranty til 2013.
I had my car serviced yesterday and the warranty was pretty handy with parts and some labor stuff.

2006 E55 AMG --old cars -- E39 M5, 2.7tt Audi S4, E36 M3 **Ducati 996, 748
dumb question -- if anyone has choice they will always pick the newer car -- and any different features will nearly always be improved on the newer car of the same model.
So - keep it simple and just get an 2006 because its newer and has more updates and a pinch more engineering
