Car is dead.. ECU wont recognize Chassis.. help!!

On my old e55, I had installed kleeman headers and sent my ecu to cory, he did his magic and all was good.
I would listen to the advice of Bruce by taking it to the stealer for a complete stock reflash. Make sure you are right there, so they dont beat on your car with a stock ecu, but you having modded car.

Just to close the loop here. I took my car to Beckmann Technologies http://www.beckmanntechnologies.com/ to have them look around.
They played around with the ECU for a few hours and figured out that the ECU number that was currently in the ECU's memory did not match what a CLS should have. They tricked the coding string to recognize my ECU, connected to Germany via SDS and recoded my ECU to stock with new SCN coding.
So, ESP light, ABS light, Cruise control, Tire pressure and my power steering are back now.
I went ahead and got 02 extenders from TTM and my CEL is now also clear.
The only problem I have left now is my battery. For some reason the alternator is not charging the battery's. I put brand new OEM batteries in the car and I cant get rid of the red battery warning message on the cluster. They may be totally seperate issues, but after talking with the owner of Beckmannn, he told me that the ECU and SAM have inputs into the alternator circuit.
Beckmann still has the car and is continuing troubleshooting the battery not charging issue.

I replaced the voltage regulator last night and still no charge. Dyno mode showing voltage at 11.0 and Torque app showing 10.5.
Got the Battery/Alternator red light of death telling me to stop car.
It's at my indy shop for diagnosis. It may be the Battery Control Module, Dead Alternator (Hope not.. those damn things are expensive), Front SAM unit or the relay that supplies power to the aux battery. I have bought new OEM batterys for main and aux in the last week so I know thats not the issue.

Alternator was dead. It took a while because of the double failure of ECU and battery system.
All good now.. no CEL, no message warnings.
All thats left is for EC to tune the car again, which I am a little weary about after all the ECU problems.
