I have an 08 E63. When you push either of the trunk shut buttons it locks and sets the alarm with the 3 chirps. Is there a setting that changes such that both buttons do that or is the system malfunctioning? It used to be one would shut the trunk but not lock the car and the other one would shut and lock.

yeah...sounds like a malfunction. Mine is separate.
Unless the car was already locked and you opened only the trunk with the trunk handle or the remote. Then no matter which button you push to close it - it remembers..."the car was locked", and relocks everything (three beeps).
