no, you can tuck them so they they are not visible at all.
If you look under H's E55(black06c230), you cannot even tell he has a trunk tank by looking under the car.

How do you think this trunk tank with stock HE/supercharger cooling will work? Is the spare taken out?

Yes sir, no spare once you install the tank. Adding a tank with the stock HE is better than just adding a aftermarket HE. You could route it the following way for optimal results:
Trunk tank with bilge pump》front intercooler pump》intercooler》heat exchanger》back to the trunk tank.
Trunk tank with bilge pump》front intercooler pump》intercooler》heat exchanger》back to the trunk tank.
