C400 Paint bubbling
The only reason why I wouldn't want to get them repainted is i'm worried the color wont match the rest of the cars color.

I highly doubt it's rust since the doors are aluminum.
Could be from an accident and was not painted properly.
Possibly a contaminated area when vehicle was painted.

Is it a Mercedes dealership? Today's professionals can replicate any factory paint to the point where you can't even tell the difference even if you had a magnifying glass.
But what makes me wonder, is that you have these bubbles on opposite sides of the car?
my first taught would be an aftermarket paint going bad.

YES have the dealer do that job "quick" - the longer you wait the "foggier" their commitment might get..
