On this car you can't adjust them... well you can cuz they just screw in but they only go down about as far as you are describing.
You need to replace them with smaller ones.
They make nice AMG aluminium ones.

sit inside the car close the door and from inside adjust to desired height
AMG dorpins are not so good, had them on my c43.
you adjust them with AMG logo facing you or logo put towards the window reading from the outside, then take your car out for a spin and the logo faces somewhere else when you come back.
these amg pins are to thin the adjust them self from vibrations, i put 2 layers of electrical tape to fatten up the pin, doesn't help at all, these pins still adjust them self from vibrations when you drive your car.

If the door pins rotate, put a drop of thread locker on them and you won't have any issues.
I thought I saw a while ago, one forum member had special pins that did sit flush when in the locked position. Was quite cool. Not sure where he got them from though.
Here is a link from when he was selling his car, did a quick search:

Look at the pcitures I included in post #12 of this thread. Much better than OEM and inexpensive. Also, they do not move once installed - quite hard to twist all the way down in fact (as I recall). Originally Posted by Morphh

Are you guys just replacing the fronts since they screw in/out? How the hell would I replace the rears?

I replaced both the front and the rear door pins. On my C55, the door pins are the same on all four doors.
