1. Pulled the CD changer out, one screw on the top right of the CD changer removed, CD changer slides out, disconnect the two connections and remove.
2. Remove the two screws on the left side of the CD changer bracket and fish the male to male 1/8 audio cable between the bracket and CD changer, leave enough cable on the right to reach to the side of the glove box to plug into the AUX input.
3. Fish the Audio cable through the hole on the left side of the glovebox, it drops straight down and you should be able to easily reach between the center console and transmission tunnel to pull it out.
4. Run the audio cable along the transmission tunnel and leave enough lead left outside to make the reach up to the iPod, tuck the remainder under the center console along the transmission tunnel.
5. Reinstall the CD changer and your done.
There is definetly room and access to fish the wire under the center console and up into the cup holder, however I was not succesful in my first few attempts and dont want to pull up the center console. If you can do this, the install would be a bit cleaner. Keep in mind that if you did this, the cup holder would have to be in the up or the up and over position inorder for the audio cable to come up from under the cup holder.
The holder is a Belkin dock, available from Apple etc.. $30, 1/8 male to male audio cable procured at Radio Shack for $5, and the charger from Apple $30. The only tool I needed was a torx driver, the little one, don't know the size.
Some pics.

here is the complete guide!
Ok the Auxiliary port is in the glove department on the right side when you open it. It has a hole which you plug in a mini jack which is a headphone jack cable into it. You need to buy a male head phone jack to male head phone jack cable. I included a picture of it look below. One end plugs into the port in the glove department and the other hooks up to the headphone port of the ipod. Then to actually play it from the nav, go to the audio menu, if u are in the radio mode, click the bottom right side button. And u will see the back button appear, click it then go to AUX, its the top right button next to the screen. Play a song on the iPod and u have music!
