Ummm...did u drive both? So you were leaning toward the M3 over the C63 until you heard about the problems. IMHO the warranty will take care of those issues. Therefore I would not make my decision upon reliability. The C63 and the M3 are both equally unreliable, meaning, you can get one that works well, or you could get a lemon. I've not seen much in between.
Go for what you gut tells you & enjoy.
i had an e46 M3 as well and waited until the late end of the second year because of any potential issues...good move too since the early engines starting blowing up b/c of faulty rod bearings
if i had chosen the M3 i would not have touched the DCT in year 1, nor would i touch the MCT if MB launches it in 2010

As far as problems, I had a bad cam position sensor from the factory -- it failed with only 60 miles on the odo, and it was an easy fix at the dealer. No hassles, treated well and I was given a nice E350 loaner. 7800 miles now and no further problems.
I'm positive the C63 will go down as a much more reliable car than the M3.
MB had its issues with quality and recent JD Power ratings show they have learned from it and improved quality. Now it's BMW's turn.
They replaced the rear brake pads for me (at about 4,200 km) using a new type of pad that's made of a different compound (the service rep mentioned it was a service bulletin item, but not sure whether that's true or not), and magically, the brakes do not squeak anymore.

I'm not guaranteeing that a Mercedes experience will be better, but I can almost guarantee it couldn't be worse.
As for the warranty - it's true that my friends never had to pay out of pocket, but I wouldn't want to be the guy that leased a 740il for 18 months but ended up driving a 3 series for 7 of those months.
I have 3200 miles on my C63 and it has been in the shop 1 time for less than 24 hours for cam sensor replacement - I did get a c300 for a loaner
