HOW far should my exhaust tips stick out?
It's an Aesthetic preference that really depends on you, the owner.
A lot of cat-back "bolt-on" exhausts are how they are from the manufaturer, usually set so that the outlet protrudes just beyond the body keeping discharge from damaging the paint surface of the vehicle.
I personally like the exhaust outlets to be as close to flush with the body (if not slightly in-set)
But again; it depends on the vehicle and look of the tips as to how far out.
If you welded on the exhaust and can set it wherever, but I think that 2"-3" is too far out for the CL.
How about a pic so we can see what we're dealing with?
If not, did you have your installer fab. the piping and flange to adapt to the existing? then yeah have him cut out some piping to trim it back so it isn't cheezball.
Are you just having your installer change the "tips" of the exhaust?
Just set it so that the edge of the outlets are between 3/4" to 1.5" out from the edge of the lower portion of the rear apron, depending on your taste.

Yes, they do need to be set back in deeper, but not as much as I thought from your thread.
The real deal, from what I can see in the pics is that the manifold is not centered dead nuts; so that the passenger side of the exhaust seeems to be sticking out just slightly further and possibly lower than the driver side.
Make sure that your installer has got a good eyeball.
From what I understand from your posts, the installer has had to adjust and pre-fab the flange positions...you want him to correct this by trimming the piping to allow for the tips to be inset by at least 1" by what I can make out from your pics...(good photo job by the way) and also have him make sure that he keeps the true centerline of all outlets level and equi-distant from the bottom of the rear apron.
