I'm surprised it's taken 23 posts to answer this question, but here it is: if you need 4 doors, get the S. If not, get the CL (or whichever you find a better deal on).
Needing 4 doors would mean you have people in the back seat often enough that it's a hassle and, if you bought a coupe, you would routinely wish you had a sedan.
Excluding the convenience factor, the CL is, on paper, a better car. It has generally the same features but is marginally lighter, better handling, etc. The CL will get more attention because it is much rarer and, while the S class is driven by everything from soccer moms to foreign dignitaries, the CL is, well, driven by Charlie Sheen's character on Two and a Half Men.
With that said, I will likely eventually trade my CL for an S because the convenience factor, for me, will eventually outweigh the small advantages of the CL.
The real question is not S vs CL, it's why get a 63? The 55, 600, and 65 all appear to be better engine choices for either car. If you're looking at new, really want AMG styling, and can't swing/justify a 65, I would look at a CPO 65 for probably less money than a new 63.

If you want comfort I have to go with the S. If you are single, need that more youthful sporty look and feel I like the CL.
I think there is nothing better than a BIG BODY 4 door. S is a perfect road trip car, CL not so much.

Hey to the guy who is the original poster.
I OWN A S63 AND CL65
the S63 is for comfort and room. the CL is definitely a sporty look, and ride. the suspension is much different in the S and CL. the CL is much stiffer then the S

If you cannot decide, get BOTH!
For me, I would pick the CL over the S. Depite having the SL, I went ahead and got the CL. If I need to lug more people (rarely), I'd take the boring LS430. IMO
