E350 trunk opens
The boot opening and not setting off the alarm is why I believe that is your issue. When the key is used to open the boot with the car in lock down, it bypasses the alarm purely for the boot space.
Whilst the alarm will reset if you have not opened a door, the same is not for the boot. When it happened to me I was glad the damn boot lid struts and springs did not cause the boot to open more than an inch.

I saw something about a panel under the rear seat that could have a malfunction.
I was sure I was in for a real treat, trying to work with a service advisor to troubleshoot this electronic gremlin.
Well, it wasn't bad at all. When I mentioned the situation to the service advisor, he said that they would check other service tickets they have worked, and will also check with other dealers on-line. He quickly came back to me and told me that they have had one other issue exactly like mine, and that car required replacement of its rear SAM (Signal Acquisition Module, IIRC). So, they took my car in and just replaced that module.
I just picked up my car last Saturday, so I'm not sure that this was the problem, but the dealer service advisor seems convinced. Work was done under warranty, and at least they did what they believed would solve the problem, rather than just giving me the dreaded "Cannot replicate issue" notice.
