How does this affect the warranty?

The only way the dealer can tell something has been done to the ECU is if they physically take it out, it should affect your warranty on the rest of the car

Pocholin, do you mean it should not affect the warranty or will it?

It will on the ECU, it shouldn't affect the warranty on the rest, but there is always room from their side to say that some other mechanical failure was caused because the ECU was reprogrammed.

If you don't give them an excuse to see the ECU physically you should be fine with all warranty issues, even if it means hooking up their computers to your car.
