Do Dealers do swaps?
I have 2012 E550 that was custom built with the luxury suspension and it is killing me. My local dealer has a pre-owned E550 same year, same equipment, that has the sport suspension. It has about 3k more miles than mine as well. Do you think they are going to rape me if I try to "swap" the cars?

2014 E63S; AMS 100 octane ecu tune; edok tcu tune; BB intakes; dyno tuned
Probably would cost you less to buy an aftermarket suspension system
And yes, they'll do everything they can to profit from the transaction.

If both cars were equally valued by the market, expect the dealer to charge you the price to safety and clean the car plus his normal margin that he would make selling any car. After all, the dealer is in business to make money.

Your better option probably is what PeterUbers said, get an after market springs or even get the sports springs from your dealer.
All this, of course, if it is about the suspension stiffness...

The dealer will probably never value your car equal to a car that is truly equal to it in value, or even cheaper.
I once went to a Mercedes dealer when I had my '02 S500 with 152K on the odo to get a trade-in price for it, they were trying to sell me on and tell me that they'd "take my car and I'd just have to pay a couple grand or so more" for an '99 740 (a generation older bodystyle from the 7 Series that competed with the W220 S Class bodystyle I had at that) with like 120K miles on it. In reality that car they were trying to "sell me on" was worth a lot less than my valueless high mileage fully-loaded W220.
If you're serious, just sell your car private party. You may even be able to make more money on it than from the car you're trying to buy instead. However, naturally the market will be especially soft for an E550 with Luxury Package.

I got no idea why you dislike comfort suspension that much . Mine is Avantgarde and would like to drive how a comfort looks like , a friend of mine said it was almos riding like W221 S Class in comfort wise
