Looks like the boot is supposed to lock into the perch.

The weight of the vehicle when you finally assemble and have wheels on the ground will keep the lower boot against the control arm.

2016 E350 4Matic wagon, 2019 Ford Expedition 4x4
if the vehicle is up in the air with its wheels at full extension, that might be causing this. put a jack under the wheel and raise it an inch or so and install the air spring.
