My Roof has closed correctly into the trunk but the trunk lid will not close fully and now the roof will not go up or down. It there are any way to reset or complete the sequence manually?

I suggest that you check the Vario Roof Diagnostic Aid posted here. If still no joy, then you probably need to connect to a $300 Chinese-cloned or other SDS computer to evaluate fault codes and troubleshoot further.
