From what I've read, it is common for those to also break off. Both of mine are currently gone, they seem a bit flimsy. I've found replacements on ebay and a few other sources

Hi, I recently purchased a 2003 SL55 in Kona. I was able to repair the flaps that had both broken off. The side panels are $350 each. Took me about 30 minutes each to repair. I live in Volcano. Give me a call if you want to know how I fixed mine. The work fine, and close fully when top is down.

2003 SL500
Hello All - first post for me - I have a 2003 SL500. It appears the roof pump has failed - I say that because during last operations hydraulic fluid flooded the trunk and poured out of the drain hole onto the ground. I'd like to pull the roof pump out of the vehicle and send in for rebuild - cannot find detailed instructions for removing the pump including the attached hydraulic lines.
Also - roof is stuck in down position so I have very little access - any suggestions for moving the roof up and out of the way for pump removal?

Nasty business you've got there, sorry to read.
All of this has been extensively described on this forum. Using the search tool, don't forget to check 'blown (hydraulic) seal' or 'blown hydraulic cilinder'. A shot cilinder may have leaked in there, with the pump being okay.
As for manually closing the roof, find info attached.
