Do yourself a favour and buy a electronic lowering device, I had links and
it ruined the ride and handling, Rentech make one but I think there are
others less expensive. You can play around adjusting it up or down, and
it doesn't ruin the ride and handling.

I have noticed that the ride is bouncier with the links. I'm trying to figure out why though, since the links will just trick the system sensors.

that's the problem, they are tricking the system. With the electronic lowering module the car will sit lower when you're going slower than a predetermined speed (say 10mph), then once you reach that speed the car will go back to regular ride height. The cheapest lower module I've found is here for $475 http://mesablackworks.com/LoMo%20V2
You are also going to go through tires crazy fast using lowering links instead of the module. The module will save you money long term just because of that.

no because you will only be lowered below a certain speed that you set. So you could have it such that the car is only lowered when going less than 10mph. Over 10mph the system will function as normal and the car will not be lowered.

Assuming the same amount of lowering with links vs an ELM, the ride should be the same, right? That's what I'm trying to confirm.

With links you are lowered all the time and the ride/handling/tire wear will be affected all the time.
With the ELM you are only lowered when you are going below the speed you set (could be 5mph, 1mph, 15mph, etc). Only when you are going below this speed will the ride/handling/tire wear problems occur. When you are going above that preset speed with an ELM then the ride height/ride/handling/tire wear will all be the same as OEM.
As a note, if you get your car aligned after putting in an ELM make sure you disable it. That way the car will be at OEM ride height when the tech puts it on the alignment machine rather than the lower height. Since most of your time will be spent driving at stock ride height with an ELM this is the height you want the tech to align your car at.
