Mine too had the CEL & it took significant tuning to remove it (would come on again after ~ 1 - 2 wks as the ECU kept enriching itself). Kleemann was very helpful, did everything for free (of course), but bringing the car back & forth was becoming a hassle (so they drove out to my garage & installed new software while running some ECU diagnostics). I dunno, I like the Kleemann gang - they have been good to me, the SLK runs like a Champ, & I have had no reliability issues after 2 yrs & ~ 18,000 miles.
It sounds as though your Kleemann installer may be too lazy to call Kleemann in CO for help if he can not solve himself? Maybe run it buy them and/or call Brandon @ Kleemann. Just my 2 cents.

Old Post I know, but my clk55-k just put down 472rwhp/481rwtq with the eaton blower. I was worried the eaton would hold me back but not the case.
I too had issues getting my kleemann dream car built.... but all the issues were with my local installer MW of Houston. I won't go into all the gory details, but one of the cams was installed in the wrong position (1 tooth off) which made it sound like a tractor! If that gives you an idea of the quality of work. Trailered the car to Cory @ Klee USA in Co and it's done right. Flying up next weekend to meet the guys @ Klee USA and see the car for the 1st time since the tune/repairs of the MW debacle.
If anyone is considering a Kleemann blower install, based on my experience I'd rec shipping it to the Masters @ Klee USA. There is no substitute for having the experts do the work, tune the car, drive it, and adjust from there. VS using mail to ship a computer around the globe and go through a local installer with unknown quality.
