What oil is better suited for a modified E55...
Mobil 1 0W-40 or 5W-50?
I know that 0W-40 is the recommended oil for stock E55 engines and the 5W-50 is recommended for the SLR. Or does it matter at all if the engine is heavily modified? Stay with current oil Mobil 1 0W-40 or go with the 5W-50?
I have it changed every 3K miles and cost of the oil isn't an issue...I just want max protection.

If you change every 3K just use M1 0W-40. Hell push it to 5K and it still wont be a problem. I push my CLS to 10K and the oil analysis said the oil was still good for another 3 to 4K miles. This is an engine thats been modded by the folks at Kleemann with their K4 package.

If you review some oil threads posted here, you will find that 0W-40 Mobil 1 is recommended overall. If you drill into the detail you will find that the government has restricted the phosphorus level in oil for environmental reasons, including Mobil 1. Since you are changing your oil each 3K, you should check into some other alternatives if you want to get maximum performance. Don't think Mobil 1 is bad but you can get something better for your situation and the $$ you are paying for oil changes. Here is a good thread to review:

always stick with the oil WEIGHT MB recommends. MB engineers things like main and rod bearing clearances, cooling properties, oil pump type, oil pressure, etc. around a specific oil weight. Mobil 1 just happens to be the most widely available supplier who makes 0W40, but brand is largely irrelevant. Modified or not, the BEST thing you can do for your engine is change the oil frequently. IMHO, anything longer than 5000 miles is too long- don't forget- even if your oil lasts 10,000+ miles, the filter will not. Ignore the FSS- 10,000+ miles between oil changes is just WAY too long- especially for a heavily modified engine. Also, don't forget, oil breaks down over TIME- not just mileage. I'll stop now... haha
