Well there was an issue with 2003s having a faulty Valeo radiator that leaked into the tranny causing both to fail and also the torque converter.
Benz Star Bulletin #P-B 27.55/50f, dated March 24, 2006, there is a problem with Valeo radiators up to production date 9/2003 installed in E55 models. I would look for a used salvage tranny. I am sure a new replacement from MB would be around $7000. Plus you may need a radiator and torque converter.

I had the tranny rebuilt at a local tranmission shop (two mechanics are AMG club members and one owns a SL55) on my E55 a few weeks ago at 49K miles. Total was $3975 - a bargain. The guys did a great job as the tranny is better than ever! Fortunately, I had a warranty so it cost $50 + $200 service charge at the local Mercedes dealer.
The MB dealership was going to replace the tranny with a rebuilt one and the warranty company balked at the cost. A year ago, the transmission module failed and it took a week to get one from Germany and $1500 from the warranty company.
The car had less than 31K miles on it when I purchased it in March 2009. Some of those miles must have been rough ones...
