Is it a downshift clunk or up shifting
Was the car driving well for a while and then recently started doing this?
How many miles on the car?
May be a bad valve body or clutch pack

My girlfriend can start and shift my F458 smother than the AMG...pretty bad. Placed a complaint with MBUSA and pretty much got blown off. About to pull the plug and buy another brand.

I'm try and do a software update and see what happens
My 10' has done it since day one, and have been looked at and reset more than once.
The fact you have rough idle (rpm going up and down) is a sign of probable leak (common on M156 engines). Could be dirty MAFs also. Try clean them.
I don't think it is a transmission issue.

Totally normal in s mode?

My car does this. Took it to Eurocharged UK (very nice people there btw) and they diagnosed the solenoids to be at fault. Not majorly, but one in particular wasn't putting out the correct pressure or something.
Anyway, they replaced all 8 solenoids in the transmission and.....
...it still does it. I find it particularly annoying because it's most noticeable on the 2nd-3rd upshift and the 3rd-2nd downshift. It also does it a little on the 3rd-4th upshift.
It used to be really really bad going down into 1st gear, but now it's a lot better, although sometimes it still does do it, but just not that badly.
All references to upshifts and downshifts above are in C or S mode, not M.
I'm told it will adapt and improve through time (I don't buy that) but I've also been told that it's just a characteristic of this transmission...which I kinda don't buy either, because I'm sure Mercedes would have a hard time justifying this jerk to new car buyers on test drives.
