2) Cams
3) Thermostat

6) Differential

8) Engine Covers

Well if you ever intend to put it back to stock to sell the car you can then sell the aftermarket parts and pocket more dough in the end, however there is the lost opportunity cost of having cash in hand for those parts v. the difference by selling all aftermarkets parts and car stock in the end.

I think at the stage your current car is in, 3) and 6) are probably useless to keep around given their complex role. The other components however seem to be very easy to change back to.
If you decide to sell the car I believe you'd get more for your money keeping everything the way you have it rather than part it out. You've pretty much altered the car to a point of unknown reliability the only crowd who would most likely be interested in that monster are gear heads like us.
I'd just keep the parts for nostalgic reasons

I'd keep everything but the T'stat. You'll do much better if you ever decide to sell the car by parting out the 'good' stuff and putting the old stuff back on before you sell it. No one appreciates the mods enough to pay for them. At least that has been my experience waaaaaay too many times to count.
