One big reason I avoided the E63 is because I started looking at running costs, and the brake rotors on the front cost over $1000 each, not to mention pads, and you can only get them from MB, there are no aftermarket.

The part numbers are not the same front or rear. The rear are not terrible, but the front - I see that my usual parts site has the fronts now discounted to $865 each, but definitely not the same part as the E550. These are the standard rotors, I'd hate to look at what the upgraded brakes cost.
OEM front rotors on the same year (2010 as example) E550 sedan cost $137 on the same site.

You are correct while not exactly the same as the stock E63 irons are 2 piece and stock E550 4matic are 1 piece but they are technically interchangeable based on specifications other than weight. The E63 rotors are ~7 pounds lighter.
There are also aftermarket options for even lighter weight 2 piece rotors than the stock E63 that fit both cars.

There are also 1 piece aftermarket options in addition to the stock E550 rotors if you wanted to go cheap on a E63 or amg front rotors setup or just want a replace E550 without going lighter.

since you seem pretty knowledgable, what is the difference between the E550 calipers and the E63 calipers if the rotor is the same? Also, I notice that my 2012 E550 calipers look different and much better than 2010-2011 calipers. They look more like what you have pictured here.

E63 amg labeled calipers are fixed 6 piston while the m278/550 4matic labeled mercedes benz calipers are fixed 4 piston. Both use same size and offset rotor from everything I can find.
Also the E63 labeled amg rear calipers are fixed 4 piston running a much larger rotor (same size as front but different offset and thickness)than the m278 cars which have the sliding no label single piston rear calipers.
I am new to my E550 so still learning, there isn't very much information out there. I have a question out to racingbrake about front brake pad capability as they state they offer aftermarket pads for the m278 front caliper in a few compounds during testing with the cls550 but their pad size doesn't sound right; as in general there is are no options that I could find other than the stock mb pads that fit the m278 which in all fairness seem to work just fine.

Since the brake system is electronically controlled, and the questions regarding master cylinder, etc. I would be very hesitant to just go swapping calipers. Personally, I don't intend to track my car anyway, so no sense in spending thousands to upgrade a system that seems to be working just fine for my needs as it is. It's a fast mid-size sedan, not a race car.
