The problem is with the TCU not Engine Management. You can reset the transmission with the TCU reset in a minute or two. This is your only option that I've found. There may be some newer firmware available as well which the dealer charges a pretty high fee to load up.
I have the OE tuning tune on my car. It woke up the engine, but the throttle response issue does come back more than I'd like. It actually is the one thing I hate about my car.

1. Get into the car and close all the doors.
2. Turn on the car's ignition, but do not start the engine.
3. Press the accelerator pedal fully down.
4. Wait for 5 seconds.
5. Turn off the ignition but do not remove the key.
6. You can now take your foot off the accelerator pedal and let it come up.
7. Wait for approximately 2 mins for your ECU to reset and reboot.
8. You can now remove the key, or start the car and go for a test drive!
Should work on most Benz's built after 2005 (i.e. it worked on my 2005 C55 AMG and works on my 2014 E350).

My reset ritual is similar. I copied this text a long time ago from a post in the forum and saved it in an email on my phone. That way I can do this when I am waiting in my car and the thought crosses my mind.
1. Get in car and close the door.
2. Turn key to position 2 (or press the start button twice) with feet off the pedals, i.e. do NOT start the engine.
3. Floor the gas pedal and keep it down waiting 10 seconds when you will turn the key to position 1 (or press the start button once) still keeping the gas pedal down.
4. After key in position 1 lift you foot from the gas pedal and wait about two minutes without opening doors.
5. Turn key off.
6. Go test drive it. You will have a different car to drive.
As I do it I don't open doors or anything while I wait that two minutes. Just listen to the radio. I don't know if opening the door would cancel the reset but it has worked for me every time and I have not opened doors during the reset.

2010 E550 here.
Go with the Sprint Booster, the new version with 18 different settings. The best $300 you will ever spend for your car.

Step 5 where you turn key off.. I've seen where you've noted to push button for push to start. I've literally had my e550 for like a month so a new question. Since I've been normally opening the door and having the car turn off by itself, at that step, what do I do? Just hit the power button?
The instruction was actually written by me.
The wait about 2 minutes is when your cluster display wakes up again. This is when I turn the key OFF or push the start button to turn it OFF and then open the door at the end of the procedure.
After this I go to drive or actually used to go before I installed the sprint booster.
I drive 85% on highways and I had to do this re-set procedure every other week, sometimes weekly but the Sprint Booster fixed it. I have not done re-set since I installed the Sprint booster about 6 months ago.
