Is my airbox on correctly? It seems like the corners of the box are unable to sit flush. Is this the design or is something off?

Looks like the plastic has deformed and warped. I’ve not seen that before, but it’s probably not worth replacing. Could use a little clean up in there. 😁
Typical Arizona under hood shot! So darn dusty down there, my car in Tucson looks like that after six months also. plastic warps in the heat, what year and model is that? doesn't look like either of mine and reminds me of my 210 E 320? Either way, if you can set that out in the sun for a while, upside down, it may warp back flat. I would also check my cabin filter, I bet it's a solid wall of sand! you may need to replace that cover to stop the infiltration of dust into the filter and cabin. AutohausAZ is right there, south of Sky Harbor. If youre not interested in buying a new lid, you could I guess use door weatherstripping dense foam to stop the dust infiltration.

M276 Turbo 3.0, if one is not careful pushing down properly into its channel for the seal of the engine's airfilter, sometime on the side of the similar airfilter cover as OP's photo, it will have a bit extra gap than usual.

See the Torx screws are not equally spaced and in equal quantity per side, some side uses hook/hinge.
Would be better if where I marked green, another torx screw is placed there
When this is just a cover and not crucial, even it might allow small amount of bay (hot) air to enter the filter, I would more worry why it warped this way.
MB air filters do have precision-molded lips, who have to go into groves.
I would check to make sure the filter is sitting properly and is not pushing the cover the way it not suppose to.
Time to begin checking under hood for varmints - chipmunks, squirrels, mice, etc. Several years ago I raised hood and found acorns and pieces of pecan shells on top of engine cover. Got one of those electronic beeping boxes and placed it in the engine compartment and no problems since.

I will try to take it apart again and reseat the filters. Based on the comments it sounds like this is not the way it was designed.
Yes it's very dusty and hot here in Arizona. I do high mileage, put 24k miles on the car YTD.
I see them at Pick n Pulls all the time. It's not a popular part so they hang out and they always seem to be in great shape. I believe the cleaner from the M272 (V6) is exactly the same part.
Well.... plastic can mild deform that way under heat.
It is such a wide area unit, but the screws are so few, that is another issue.
As long as seal can seat well and no dust can pass thru, its allright.
I have the m272. Mine is the same exact way at corners. I thought it was an issue too when I first got the car years ago. But I looked into it and it’s by design. Nothing to worry about.
