Looking to buy an E55 1999 or 2000, 30-50k miles.

If money is no object get the 2000 E55. Many changes:
Free scheduled maintanance (4 year/50kmiles)
Comand Nav option
Tele-Aid/GPS tracking
Shiftable touch shift Tranny
updated AMG body kit
updated 'black out' taillights
Revised hood - lower front with smaller grille
Steering wheel mounted controls
updated interior door handles
A good price on any used car is getting it close to wholesale or trade-in value.
Many on Ebay or www.autotrader.com
No pitfalls (mechanical) for either. Only colors for 1999 are Silver, Black, Obsidian Black & White.

At the very least, I think you'll find the autostick surprisingly fun, and the scheduled maintenance [what's remaining under the warranty] worth the SLIGHT premium to a '99... plus: I prefer the more aggressive front air dam.
